[AVFilterGraph @ 00000000079fd260] Too many inputs specified for the "overlay" filter.
And if overlay is removed, it gives:
No such filter ''
It seems like the issue upon which this code was based (https://trac.ffmpeg.org/ticket/2067) was using external subtitles and may not work for internal ones.
EDIT : i forgot to give you an other syntax example that i found and could be used some days, who know...i didn't tried that one though.
ffmpeg -i input.avi -vf "movie=input.avi:seek_point=3.6, scale=120:-1, setpts=PTS-STARTPTS [movie]; [in] setpts=PTS-STARTPTS, [movie] overlay=330:220 [out]" output.avi

@SubJunk Just a syntax problem.
ffmpeg64 -y -loglevel info -ss 5.0 -i input.mkv -filter_complex "[0:v]setpts=PTS+5.0/TB[v];[0:s:1]setpts=PTS-STARTPTS[s];[v][s]overlay" -map 0:v -map 0:a:0 -bufsize 31250000 -maxrate 31250000 -crf 19 -ab 640k -c:a ac3 -c:v libx264 -tune zerolatency -level 31 -pix_fmt yuv420p -f mpegts -preset superfast file.mpg
I just learned it from https://trac.ffmpeg.org/wiki/FilteringGuide
Did it help you ?

@Sami32 thanks for the comment and link. I think this might be fixed now, needs to be re-tested
